I've seen bits and pieces of modding discussions here and there, but I was wondering to what extend is Mercenary able to be modified?
I'm not really interested in the graphics (models), or ships etc.
I mean more along the lines if creating a series of quests, with dialogue (text or text/audio), custom items (for rewards or w/e) or even adding custom locations to the game?
What about the user interface and/or how it behaves? The static size and/or locations of some things kind of bug me so it might be fun to try widening things out (since I play at 1080p)
Is there a general thread/document I could reference on this subject?

Try here for starters: http://www.starwraith.com/forum/viewtopic.php?t=8676
You'll find a few topics of discussion ... at least one of them concentrating on how to script a quest.
To do some of the stuff you mention, though, you'll need to get creative. For examples, I suggest you U2U SeeJay.
My mistake on the quest info ... go here: http://www.starwraith.com/forum/viewtop ... #pid141518
