List of it anywhere? I may be missing it but there doesn't seem to be much documentation as to what item does what.

Not in the strategy guide, no, though it did have some tips about ~$400k in stashed cash that make me wonder about equipment a lot sooner than I otherwise would need to. 
My biggest question regards the difference between beam and energy projectile weapons. I think I know what they do (shields vs hull), but are they considered primary or secondary weapons? I've been fudging with my X52 to get the controls suited to my tastes but switch secondary switches missiles so I'm assuming warheads are secondary weapons. If primaries are both beam and eproj, how do I switch between them? Is it simply a matter of how much damage I do in shielded or unshielded states?

Both of them are primary. The beam weapons hit (and drain) shields only, and cost less energy than energy projectile weapons, which can hurt shields, but do actual damage to the hull as well.

If you have Riftspace installed, file:///C:/Program%20Files/sw3dg/RiftSpace/keyboard.jpg
Otherwise, N does nothing by default.
