In some missions you must catch a battleship with engine failure before repair occurs. This ship (FED) appeared in Green instead of red which was very irritating and I lost my whole fleet because of confusion.
Maybe this is not a bug because the engine failure tags the ship as low threat, and therefore is green?

What was the sector location of the mission? Or even just the system name? Multiple capital ships can show up at a waypoint, so it's important to check the area for more than one. If it's green to you, then you'd either need to be FDN yourself or you may have selected a mission other than an ambush objective that you also saw in the list. If the issue persists, simply e-mail me the profile saved at the location where it happens.

If I recall well I got Exodus missiles, and then went to the Onyx system, ALC station (I play for Alliance).
As I recall, the mission statement was: A ship with engine failure must be destroyed, 5 enemy fighters. I hired 3 NPCs outside the station before going to the waypoint. The escorts were in red, so I ordered to destroy hostiles, and I vainly searched for the target ship
My fleet got destroyed, but I continued against some fighters. Finally, I saw a green ALC firing against a green FED battleship which turned out to be the target. It was destroyed soon after, I got a mission success.
Next time I see such a mission, I will profile-save beforehand and if it shows again I mail you my save. Ok?

Sounds good. There's a slim chance some kind of tier change occurred right as the mission was starting or in progress, resulting in a threat level shift for the capital ship to you. But more likely, there was something lingering that applied an incorrect threat level for the capital ship. Once I can evaluate the regional territory status conditions and review the local ship data in the save game, I should be able to determine more.

Problem is: The territory in Onyx has now shifted to Alliance (Control: 74 Alliance), no military missions anymore.
But I'll be watching elsewhere for these missions, and I will remember to profile-save before, so I may help you if I see the same scenario.

I'll review the threat level and faction affiliation systems to check for gaps that might allow such a condition to occur.
