I'm not sure if I'm the only one seeing this, but since the release of EM 2.x, I have seen - countless times - Predator and Chimera friendly AI one-shot fully shielded factory-fresh Vonaris with their missiles.

Is there a custom missile capable of doing this? Do the AI have custom missiles loaded too? And, if not, is this missile type findable in-game?

And... No. It is certainly NOT an Exodus.

All I can tell you is that I tried dong some test on what I figured would the the highest yield and speed Weapons Lab missiles against Mammoths and Starmasters in Cerulean and I came to the conclusion that none of them were any better than an Exodus and thus I totally gave up on W.L. missiles as useless for the time and money they cost.

It was a bit hard to just some of the specs because the W.L. values (for me anyway, perhaps due to my limited metric math skills) simply don't correlate to, for example, Exodus specs - particulary in terms of speed.
I think I even tried a load against a Vonari C and I saw no difference than using Exodus.
I don't think there's anything like a comparison like to the F.L. Fusion Particle w/max settings to "store bought guns".

If one could design one's W.L. Missile(s) and then have them become a buyable inventory item at Trade stations I might would give them a somewhat better review. As they are I wouldnt' touch them with a 10 foot pole.
I can't say I've noticed you descruption of effects but I would guess that it's simply a matter of random generation os each AI's ships abilities to withstand damage.

I've seen some Talison Conflict Carrier contracts where the vonari were easy to kill and other times, usually when another player was or had been in TC where I was, that the contracts became signicantly more difficult to kill the Vonari. And I'm referring to just plain on single or 2 or 3 waypoint missions.
I think the occasion I'm thinking of the other player was there when I got there but left and I finished the contract and started a couple of new ones.
I never figured out why that was and it was strange.
Come back in MP later or the next day and things went back to normal.

There is one type of custom missile that is better than an Exodus if you fire it correctly. You'll have to figure out how to design it in the weapon's lab though. Exodus = down to 25% on average... this missile down to 2% on average. This is using the missiles as intended. Good luck.

But I will agree with PaulB that it's too much work to make them every 8 times you fire one... although I think it's too much work to reload on Exodus missiles too.
