I've read a few things here about taking contracts to improve my reputation but am still having trouble. I tried to do an escort mission for the Navy in Emerald but I wound up being attacked by both the rebels and the Navy. Is there anything I can do to avoid this or improve my reputation in another way

It seems that even though a pilot can work for a hostile faction, said faction doesn't bother to update your contract details into their network giving you a temporary 'green pass'. 
- Either that or the pilots never bother to read their faction's news feed...
It takes work (lots) but you can increase your rep with a faction by killing the enemies of those you are trying to impress.
Navy, Energy, Miners (sometimes): Kill Rebels and Guild.
Rebels and Guild: Kill Navy, Energy and Miners.
You'll get slightly less rate of increase doing contracts will give you, and you'll feel like a bonafide serial killer by the time you reach your goal. (Sorry for the guilt.
)
But, you will get lots of practice combatting AI, and you'll have the option to cut and run if you haven't ended up stuck in the middle of the swarm.
Just save enough fuel to either jump away to a safe place, or to accelerate to 3300 V/mu (measurement unit: Velocity).

Avoid attacking Navy ships (even if they are attacking you) because they will count that against you.
Also, do not leave the sector that you are trying to improve relations with until after you see that your reputation has changed to a new category. They won't remember you if you leave and then come back.
Finally, you could just go to a system where they like you better to begin with. Changing reputation in a system takes a long time and a lot of dedication. I am not sure that the result is worth it. Most of the time, I don't need to ingratiate myself with enemy forces, though I do sometimes pay a docking fee if I have to get fuel.

I guess I'll go look for some more friendly territory then. Otherwise I'll go on a ruthless killing spree as Rubber Chicken suggested. Thanks for all of your help!

Or... You could possibly join Multiplayer and fight Vonaris in the Talison Conflict zone. I'm sure there are players who would enjoy winging up with you to give them dirty Vons some what-for.
Perhaps you can create a thread to notify players that you're looking for team mates and times you are available. Or, if one already exists, perhaps someone could post a link.
*Benefits: You'll eventually increase your Military Rank to - Fleet Admiral (999 Military Rank Points - 1 point per completed waypoint, per completed mission.) Along the way, at 150 Military Rank Points, you will be given access to the full arsenal of Military Class ship frames.
Combine the Fleet Admiral military rank with the Legend civilian rank and... voila! You will no longer be charged station docking fees.
It will no longer matter whether the locals think you're the cat's pajamas or the bottom of the litter box.
Also , by then you should have enough combat skill to fly Civilian class ships kitted out the way you like into very hostile territory with a much better chance of survivability.

The best systems to go to are systems that start you off with a fair reputation such as Rucker, Olympus, or Cerulean. Factions that you want to ingratiate yourself with won't attack you there. But, as mentioned, it will take a LOT of grinding before you get a message informing you of an increased reputation.
Such systems also feature moderate combat, so they are a good places to improve your combat skills for more dangerous areas (like Emerald!).

To the best of my recollection Emerald is rated Moderate so yuo will have a tough time doing contracts since more everyone will attack you and there will be generally 8 - 10 hostiles per waypoint.From post: 178283, Topic: tid=11968, author=minihorse wrote:I've read a few things here about taking contracts to improve my reputation but am still having trouble. (Assuming you are a relative newbie) you should tackle Fair systems 1st like Olympus, Virgo, Rucker, Cerulean, Orion, Sirius, Talison, and Atlas. In those Fair systems you will only encounter about 4 hostiles per waypoint and have a much greater chance. I you still need help try hiring some AI Wingmen to give you a hand - I find them most helpful if you order them to Protect you rather than ordering them to Attack (they will head off and attack and leave you to take care of yourself).
Once you get used to fighting you won't need the wingmen anymore (although they would be nice to have if they didn't cost so much - just a kind of psychological thing - I've got Bud's with me - if you could carry on even very a limited dialog like in Wwing Commander Privateer and such - which was a bit laughable at times but still neat to say 'how's it going?' and get a response back).

Reputation in Atlas is usually "Good" ... hard to find a combat contract in that star system.
