My faction reputation in Energy and Navy is 38 and 40, respectively in Pearl (hostile) system. If I increase my reputation of these factions to 70-75, will all Energy ships and all Navy ships become at least modarete (yellow) to me or they will still be hostile (red) until I change my global reputation in Pearl?

Well, tbh - I found this reputation system a bit more complicated.
For example:
1. I`ve changed overall rep. in Vega from moderate to fair.
2. Next - because this system looks a bit suspicious... I`ve been starting exploration around and found some RXXX and QXXX, ZXXX or whatever systems etc. Everywhere had Fair reputation - like in Vega.
3. So, I made netstations deeper, and further into space - finally found planets and star in one of those systems, but my reputation dropped to moderate.
4. I took course to Vega again - and from 1 my station to another - everywhere found lower reputation than before.
5. In Vega - reputation is still fair and when flying from Vega - same way, to new discovered planet - from same station to station - reputation is fair.
6. But again - near new planet reputation dropped, and is moderate again in every station up till Vega...
Seems these guys in deep space are kinda really double-minded:-).

The 'deep space' guys may be not so double-minded as one might think. If you're working over a system and achieve an over-all system rep bump, that system will remain at the 'new' rep level as long as you keep working it. Once you leave that system for another location, regardless of how far away or how short the stay, the individual faction reputation levels will begin to drop, [Especially those of the Energy, Miner, & Navy factions.] possibly even reverting back to the original over-all rep level over time. How long it takes to revert - I just don't know. But it will revert eventually, with no other merc pilot activity initiated/maintained.
Secondly, there's a host of unknown planets, stars, and systems somewhere out there awaiting discovery. As one may imagine, these unknown system reputation levels run the gamut of Fair to Hostile, as it is for those within the known, mapped quadrant. {I've yet to find, nor have I heard of, rated Good systems outside of the four that are already established. Well, aside from the conflict/war zones, that is.}The same reputation 'rules' apply, no matter the location.

Vice said leaving the system no longer has any affect.
I assume it's irrelevant in MP since you can't change a systems rating in MP except as far as the clan station thing goes which I know little about. I only know that I'm told the system ratings in MP are hard coded.
In SP have a change from Fair to Good I've had 2 occasions where the Rating dropped back but the faction levels remaind where I had left them. One I didn't catch untl after I had saved and had to get Vice to fix it for me - back to Good. The most recent 2 occasions - one in Orion - it dropped back to Fair and as soon as I saw it (had heard the Hostile around sound track) I exited without saving and relaunched and it restored to Good.
I hadn't been doing anything but flying around when it occured so there is something there that Vice hasn't been able to track down as of yet.
But I've ask him a couple of times so I'm clear - you can progess and leave and come back and take up where you left off. That's a change he made quite sometimes back in one of the past upgrades (in SP).

Im not sure if improved reputation level is everywhere stable and given "forever". [SP]
Lets take new example:
Iota 2
1. Default rep - Fair
Nice mining area near station, so it would be fine to have a Good rep, and no annoying "reds" around.
2. I`ve changed - and was Good finally
But - I saved game - and jump 2 sectors away from main station to build mine own complex (just among those 2 planets)
3. And - guess what - I`ve noticed red ship (same as PaulB) - reputation dropped back to Fair.
Well, maybe these guys dont like space with many stations... So, I restored last saved game and checked this without any action - simply jumped out from this 1 sector - and reputation dropped again. Mhm....
Restored last saved game again and used jumpgate (its in the same , main sector). Saved game in new profile in new system and jumped back to Iota2. Reputation was still Good, but when I left this 1 sector in that system - dropped again to Fair.
Seems - Good reputation it was only temporary and only within 1 sector in entire system. Using jumpgates - doesnt affected, due to that: gates are still in the same sector.
So, I dont know if its worthy changing Reputation everywhere, because any clue how exactly locals will finally find You - as a friend for long-term in entire system or only within 1 sector and short time...

If that happens again or you can "make" it happen then send a copy of the pilot profile to Vice and explain and let him check it. It's not supposed to drop back. Pilot profiles are small ... you can attach one here for testing. Keep in mind that the in-game list starts with 1 but the profile files start with 0. Ergo, pilot 1 on the list would be the pilot0.sw file.
