In Sapphire everything was green or yellow. Moving to Olympus I'm now being attacked by hostile Navy ships and being defended by green ones. Correct me if I'm wrong but shouldn't faction in one system be consistent? My faction rep for Navy in Olympus is 67%. Does this mean there is a 33% chance a Navy ship will attack me? Also what happens when I defend myself from one of these red navy ships? Does it count against Navy if I'm defending myself? Or are these stolen Navy ships? =)
I've tried moving to Onyx where navy and energy are all over me. However last I checked it was still an Alliance system. Do I have to work faction for each system independent of goverment? I've looked at the faction information guide but I think I'm more confused after reading it.
Also the NPC sure are quick to match my speed with an afterburner. I would expect to gain some ground on them before they compensate. They love to run away and recharge shields. I seem to also be having problems hitting with missiles from behind as they spam countermeasures. I can only land missile hits from directly in front. Is it the missile I'm using?
One other issue I've been having is doing the contraband contracts where I have to loiter in an area and scan down ships to find the smuggler. I'm using a cargo scanner 4 and I haven't ever seen a smuggler. I patrol the waypoint for up to an hour one time and nothing. By the time I give up I have several cruisers, command, destroyers, and lots of traffic moving in the area. Still can't find no contraband. I'm assuming the smuggler has gotten through the blockade but it never seems to tell me I've failed.

1. No, look in your navigation console if you want to know your overall reputation in the system (hostile, moderate, fair or good). In Sapphire, your starting rep is good, that's why all ships are friendly, unlike Olympus or Onyx. The % show your progression to the next level of reputation. You have to raise your % with navy and energy close to 100%, and to lower your % with guild and rebels close to 0% to raise your overall reputation to the higher level. Try to contract with energy and navy, and to kill guild and rebel ships only. Note this applies to solo play. In MP, enemy AI ships behaviour is still related to the % (i.e. if you are in a moderate system with 90% rep with navy they'll leave you in peace), but your overall system rep will revert to default level.
2. Each system has its own reputation level regardless of its allegiance.
3. Indeed it's easier to hit a target coming to you with missiles.

About smuggler contracts: try doing them in a sector empty of everything except a trade station ... or try accepting one in a city. You'll find fewer AI ships at the waypoint. Personally, I always scan left to right ... the left-most ship first.
