I have been playing for a few days and have just gotten over the worst of the learning curve. I love the game and the community seems great (space sims always have the best communities!). Now that I know how to play a bit I was wondering if anyone could tell me how to customize my mouse (a windows mouse with 4 buttons and a wheel).
What I want to do is make the left button be the particle weapon and the right be the laser and do something with the other two buttons too.
I also want to know if it is possible to change/add/delete any of the ALT + ... combinations. And last of all (for now), can I customize the number buttons "1234567890"? I don't mind if I have to change a file or two (I already followed the help file and changed my save file location and got my "~" key working).

Using software to assign a key to the left and right mouse buttons is a no go. If you assign keys to them, it is no longer bound to left click and right click. So you can't do any of the functions that require that like set destinations in the nav map etc. On my mouse it is possible to assign keys to switch profiles so I could technically remap the mouse buttons and switch profiles every time I entered combat but that is a pain to say the least (not to mention the danger of accidentally pressing the switch profile button).
In my setup I have the mouse wheel bound to particle cannon since the middle mouse button does do anything (luckily I don't use it much in other software either so I can avoid the annoyance of changing profiles every time I want to play). I would prefer left/middle/right to be particle/missile/beam but the bindings for left/middle/right click are all hard coded for some reason. You also can't unbind scrolling from increase/decrease IDS speed, minor annoyance but I would like to turn it off (or maybe set it to adjust shield/weapon energy). I could live with beam/particle/missile easily enough, but I can't just turn my weapons to beam mode because invoking the key press macro for the middle mouse button stops the beam from firing.
I have left Ctrl bound to lasers atm and I leave my weapons on all mode. It works ok between the left/middle buttons and Ctrl key but I would much rather have all weapons control on the mouse. I use a razer copperhead and that has binding software included with it, I doubt there is any software out there that can bind keys to the left/right/scroll up/scroll down mouse buttons without having issues with those button's normal functions. If the binding still activates left/right/scroll up/scroll down in addition to the key bindings then whenever you use it you will fire weapons/fire missiles/increase IDS speed/decrease IDS speed in addition to whatever you have bound the keys to.
How are people with joystick set ups navigating menus? To me it seems like the only solution for people using one of the mouse flight modes is to put options for mouse button bindings in game, but maybe I am missing something.

Not true for my system, I do it all the time. Usually I use left left Ctrl plus middle mouse button but just to test it I swapped beam back to default F6. Mine also works fine to fire both with my X52. Fire=beam, pinkie=particle.
