Can you improve your system rep (navy, energy, miners, etc) while in MP?

Probably it will afect your SP mode. I do not know how reputation is affected in MP though now that you can build and control systems as a clan....Would be interessting to find out....

Any change you make in your online reputations won't effect your offline reputations, so you are free to do pretty much whatever you want online without it impacting your earned offline reputations.
