When I go down to the planets, I can't find any of the cities. What happened to them?

Make sure the planet you are going to actually has a city on it, first. You can tell by looking at the nav map. The main city on a planet will show up as a [+] sign, and lesser cities will simply be a +. Follow the brackets { } that appear on your HUD, which lead to the docking bay on the main city. Also, cities have flashing landing beacons that can be seen from space, if you know where to look.

Yeah, I warp right above a planet, so it says "Detecting high-level planetary gravity field" or something of the sort, and I look around there, but nothing, no lights to guide me in, no buildings, nothing but the expanses of water, land, and plants.

Are you sure that there are any cities on that planet?

Absolutely, Sapphire has cities, I went directly above one (I think, I can't find it), the capital to be exact, but I couldn't find it when I went down. There weren't any lights there or the guide brackets either. The guide brackets are there on ascent though. On the way up they're there, but on the way down.

Right. If you are too far from a city to fly in a straight line path too it (i.e., the city is over the horizon) the guidance system will take you up to a higher altitude until you have a line of sight (and a straight flight) to the city, when the bracket will change direction again and guide you to the landing pad.

Also, it is likely that you jumped to a lower or higher altitude than the city in question. Rotate the nav map and use the rotated view to adjust your jump point so that you will come out of the jump at a more appropriate altitude (y value)

Also make sure that you can see the brackets (in green). Some planets have a thick cloud layer, so you need to be low enough to see the city. Head toward the green landing brackets. If you do not see them (or if they are red) then you might need to go the distance (or move out of atmo and re-enter).

Got it, might've been the Y Axis, but not sure, didn't test it on those planets yet.

 Yup, you need to check both views of the map. Then adjust your cursor. Then aim for the nav marker ... you only need to be close (not dead on). As you get nearer the surface, look for a tiny, white flashing beacon and adjust your course accordingly. The boxes will show up soon enough.
