Hi guys just got legends a few days ago and am loving it it is the BOMB!!!!. just a few questions, though.

1. I made a copy of my leviathan so i could store one and swap the other one for a wraith, then noticed my Excalibur pack was missing from both. i installed a stealth generator on my wraith (sacrificing the tractor beam to do so) then swapped to my leviathan only to find it's tractor beam was missing as well and it had a stealth generator instead. is there some way to have different configurations on my ships without having to run all over Evochron to replace missing parts?

Yes, store the equipment as well as the ship frame. Rather than allowing the station to transfer your equipment items onto your new ship (which would just be blank without them anyway), you store what you want to use on the alternate frame in the hangar along with the ship. To do that, unload the equipment you want to store/swap to the cargo bay. You can then store the items in the hangar and/or swap equipment with items already stored. Then when you return to your ship with the new items you want to install on the frame you've swapped to, load them back onto your ship.

2. How do i use wormholes?

Fly into them. If you're referring to black holes with wormholes in them, that requires some careful jump navigation. You'll need to turn to a level pitch, heading 0 or 180, then plot the correct distance from the wormhole to allow your ship to appear right at it.
