Is there any advantage to using the inertial forward and reverse keys? I've just been using the afterburner to speed up in inertial flight, and switching to IDS to slow down, but I wonder if I'm missing something important here.

Well, it allows for more fine-tuning, which most of the time isn't necessary. It's nice to know those buttons are there, since the controls would feel incomplete if they weren't. But I catch myself doing exactly what you do, counterintuitive as it might seem.
I also *think* that using the afterburner consumes fuel at a higher rate than simply accelerating, but I lack empirical evidence here.

Blackthorne is correct, the afterburner uses more fuel. So you can save a little by using trim controls like inertail forward/reverse. However, in combat, you often need rapid adjustments in speed, so using the fuel for the afterburner can be a 'life saver'.
