Multiplayer reputation question

So from what I've read, the system rep is locked to the defaults. So does that mean I can repeatedly blow up greens in any given sector with no consequence?

Correct, outside of causing a temporary hostile condition while you are in multiplayer. Once you return to single player, your reputations will be restored to what you earned.
