What is with my aiming?

What are you supposed to be aiming for with particle weapons? Trying to aim for the circle that I'm assuming is the lead that appears when I assume you're in range results in a miss vastly more often than a hit.

Aiming at/near the lead indicator is the goal if you are manually aiming, but for MDTS tracking, mostly just keeping a target inside the outer rim of the gunsight and allowing the MDTS to do the work (it aims at the lead indicator automatically).

However, the MDTS may only be semi-effective under various conditions related to changing velocity, range, and angle. AI ships are pretty good at spinning, changing course, and accelerating to throw off an MDTS track. And the greater the range, the more effective that kind of evasion is. Your best odds are to get as close as you can without jousting or wide fly-bys (use the afterburner if you need to), maneuver into perpendicular or chase angles, and maintain a track for as long as possible at those closer ranges so the MDTS can be most effective while minimizing the time a target has to perform evasion. And if you think you can do better, you can always turn off the MDTS and aim yourself manually at center-point. But in most scenarios, considering optimal ranges and angles, the MDTS will do an effective job at getting shots on target.
