On #2, I've had this happen to me twice, but on both occasions, it was entirely due to the fact that the station was incredibly close to a star(research station). I realized pretty quickly that I was well above the station coming out of jump because the intense gravity of the star pulled me out of alignment. I was in inertial when it happened, and found that by switching to IDS, I was able to maintain my approach angle out of jump and have a smooth docking.
As for messed up contracts, I've never had an issue in SP, but I did notice on a few occasions in MP on EU server, where my ping sits around 200-300, I'd do Warzone contracts, where all present ALC(I'm ALC at the time) ships would be hostile to me. While it does make escort missions much more exciting when the cap ship I'm supposed to protect(and it's fighters) are trying to kill me, it's a pretty huge pain. Never had it happen that I can recall in SP, so it may have something to do with the high latency throwing something out of whack. I can say for sure, though, that I've never had the waypoint issue in SP or MP, and I've done a few patrol missions on that server.

I'm splitting this post off for its own thread as it deals with old information and would be best addressed directly. Also, please check the dates of an original post when replying, as well as follow up posts and replies for potential solutions/updates. A 2 month old necro goes pretty far back. For example, the waypoint issue was fixed by an update shortly after the issue was reported.
You are correct in that nearby gravity fields can affect approach paths to station hangars, certainly something to watch out for.
In MP (and some SP scenarios for that matter), faction affiliations may flip around a bit (particularly in war zones), based on actions of other players and events. You may find a friendly ship (or group of ships) turn hostile when hit by weapon fire. A ship, or ships, that are normally hostile to you may be marked friendly at times under certain conditions. You may even find a hostile ship turn friendly after you've completed a contract and then leave the area or just turn away from attacking you. Conditions are not always locked and static, they can shift around based on various conditions and events.

I just want to bud in here and state that I have had many times when I started the MP server, and when logging in all the ships in vicinity were all Hostile FDN (this happened several times and this was in Pearl (Predominantly and mainly ALC turf))From post: 186855, Topic: tid=12551, author=Vice wrote:

It was particularly bad when there was an assault carrier deploying fighters against me.
This was also occuring the first time I ever launched the server, with no other players interacting with the server, just me. (Btw I play ALC)
