I am playing Evochron Mercenary.
If I see red and green NAVY ships, are they on the same team?
I am Fair in this star system. Navy is 70% or so. I take a contract from Navy to patrol and kill 4 enemies. Usually they are red rebel, but this time they were red navy. Am I hurting myself by shooting red navy? And if so, what do I do? Fail the contract? Go find some rebels or guild to shoot instead?

It is highly unlikely (nearly impossible) for one navy to put out a contract on the opposing navy. If you saw a red naval ship near your jump location, it wasn't part of the contract ... it was there to take advantage of the situation. Somewhere in the vicinity you should've found either rebel or guild pilots. Killing a navy ship is never good for your reputation.

So, you are saying that navy is navy. Red or green, they are both on the same team. OK.

No, I'm just saying that naval ships do not mix with rebel ships. Whenever a navy capital ship needs an escort, it uses navy fighters.
Edit: There are a couple entries in the H2GE which might help you understand the Ins and Outs of navy activity in the Evoverse. Check the following topic and scroll down until you come to the entry on Factions ... and then, further down, there's an entry on Treaties:

Red, yellow and green Navy
I read the link, found lots of fun information, but not what I am looking for. So let me ask plainly.
Will shooting a red navy ship hurt my standings with navy? (always, sometimes, never?)
You say "Killing a navy ship is never good for your reputation." That says to me that I should never kill any ship labeled navy. Even if I think I took a navy contract and that it seems to want me to kill red navy ship, that I must be mistaken.
I've had this type of thing happen before. Take an energy contract to kill a solar array and have to fend off energy ships while doing it. But that was when I had poor rep. I've never had some navy be green to me and then run into some that were red.

I'll provide answers to your questions below:
Just because you might be marked 'Navy' because you took a Navy contract doesn't mean you will be immune from attack by another shipped marked 'Navy' who may have just decided to take on some credits from a different faction. They are just as free to act independently as you are and they will change from time to time. So consider the reputation readouts as more of an overall snapshot of the level of hostility you can expect from a given faction, rather than a 1:1 exact limitation indicator of behavior. 70% at fair is certainly pretty good, so you'll generally encounter fewer hostile ships marked as affiliated with that faction.
At least if you are trying to build your reputation with Navy/Energy.
To each other, effectively yes. To you, no (for red anyway). If I see red and green NAVY ships, are they on the same team?
As you observed, that can happen. Not a frequent scenario, but it can happen. And you'll also find that if you take a long time to complete a combat objective, hostile forces can call in reinforcements to make it even more difficult for you, and sometimes those reinforcements are marked as affiliated with a faction you may want to improve your overall reputation with. If you are at about 70% with the Navy in a fair system, there are plenty of 'Navy' ships still willing to take a nice payment to join in with enemy forces to take you out. Loyalties can switch and faction indicators merely display an AI ship's recent activities. Changes in their behavior over time can result in changes to their marked faction affiliations... just as they can change for you over time (which is why/how your reputation levels can shift around as well).I am Fair in this star system. Navy is 70% or so. I take a contract from Navy to patrol and kill 4 enemies. Usually they are red rebel, but this time they were red navy.

Not really, especially 'on contract'. Consider completing the contract objective to be far more important and effective at reputation changes. If you can avoid it, great, but the effect either way is pretty minimal. Contract completion is significantly more important and supersedes ship-vs-ship engagements in points/scoring. When you are off contract, then it'd be best to avoid engaging hostile ships marked as affiliated with a faction you want to improve your reputation with.Am I hurting myself by shooting red navy?
No, complete the contract as the priority. And if so, what do I do? Fail the contract?
That's a good option any timeGo find some rebels or guild to shoot instead?

Thank you!
I've reflected and applied your answers and they have the feel of 'this makes sense'. Thanks for taking the time.
