Cargo scanner use

I am confused. The only ships to scan would be green or yellows and if I attack it I will hurt my rep won't I?

Cargo scanners aren't just useful to pirates, tie.

Traders can use them to find pilots who are carrying cargo that they want, then trade or buy it from them.
Personally though, I just used mine to turn platinum-carrying Strikers into scrap metal.

Scanners work on hostile ships also. And as Jeremy says, trading is one of the main uses for them. They also provide extended detection and detail range for cargo in open space.
