Hey guys. I found a reproducable bug, I'll describe it as best I can:
Started with version 88, and worked up through 98, 102, to current 106. Saves have worked fine throughout.
I have have 5 cargo slots and 5 equipment slots.
All five equipment slots are filled, and I have a fuel converter and a build constructor in cargo. slots 3-5 are empty.
I dock at StarPort 27 in Cerulean.
Enter station.
Enter Hangar.
Exit hangar.
All equipment slots are now empty.
I did this twice to confirm it. If you need to know the exact ship config/more details, please let me know.
I can also give you my pilot save file if you need it.

I've been trying to figure out what's happening here.
Correction, I had 6 slots, but thought I only had 5, because I went by the fact that I couldn't scroll my equipment list. I noticed the 6/0 at the top of the equipment list, so I tried to scroll, down, but couldn't.
This prompted me to remove an item from my equipment list (right-click) and put it it my cargo. Then I tried to put it back into equipment, and it said I had no free slots.
I went into the shipyard, and looked at my Frame Config.
Frame is a Phoenix.
Crew, Equip, and CM's were all set to 0, with 8 available capacity left. This is *not* the way my ship was configured.
I wonder how this could be, but this pilot has been quite active.
I won't speculate where the Frame config got whacked.
I suspect it happened during a shipyard change in another version or some such thing.
To work around, I'm going to overwrite my phoenix frame with the same one, and accept the build. It shouldn't cost anything. Let's see if this fixes my ship.

Yes, the issue is mainly:
Somehow, my frame got set to 0's for everything, except weapon hardpoints.
INTERNALLY, because I was running around with no knowledge of it, since all my equipment was there, etc...
It didn't show up until I did anything with my ship inventory.
I didn't change it.
I went into the ShipYard and reset my frame there. Everything seems okay after that.
I saved a backup of the (bad) save file prior to fixing, in case someone wants to debug it.

This is the same issue discussed in several other threads, has to do with corruption issues in 1.088 that just carried over through newer builds. Version 1.108 can auto-fix the problem as you discovered using the rebuild technique you described, but for those who want their profiles manually updated, just send them to me attached to an e-mail.
