Most likely, this is a codec issue. Which video codec did you use? MPEG2 worked fine for me...maybe Vice can include a fullscreen-option in the next version of the Mission Editor...

BTW is there a way to mute the background-music during video-playback?

I will have to run some tests with XVid in the following days, but IIRC, the predecessor "Arvoch Conflict" also had problems with this codec...

Encoding into MPEG2 is not that easy, you will most likely have to use a commercial encoder...

I tried to playback an HD-XVid-briefing-video, resolution 1280x720, worked fine for me.
Did you encode the video on the same machine you are running Arvoch? Maybe different versions cause a problem.
Use the XVid-Home-profile to avoid gimmicks like adaptive quantization and quarter pixel, which are known to cause compatibility problems.
Does it work that way?
